Orochimaru always has a plan B, so what if during his time with Itachi or during the fight he secretly injected some sort of poison into Itachis body which later caused his illness?

It could be the same illness which Kimimaro had due to Orochimarus experiments.

We see Sasuke suffer from this same pain when he used Amaterasu and Susanoo until he got EMS. Sasuke described Susanoo's backlash as every cell in his body aching. Kakashi had his MS for a longer time than Itachi, it's said that your eyes begins to lose its light from the moment you awaken the MS; so the length of time Itachi had MS isn't it either since Kakashi had it longer.

Hmmm true but Obito's MS chakra isn't on the same level as Itachi's and even then he required hospital treatment whenever he overused his Sharingan.

Kakashi didn't train his Susanoo until part 2 though, so he's been using MS for only half the time Itachi used it.

I assume Itachi has half of Indra's power (Genjutsu/Yin) and Sasuke had the other half (Ninjutsu/Yang)

Wasn't it said that when a MS user loses their light if they take their brothers eyes, they awaken a new power + the light returns to them? This said, is the reason sasuke won't get ill.
