Even when they were fighting only 4shinobis, Obito never realised Kakashi warped Hachibi, like he never realised that Kakashi warped Naruto just infront of him. So what makes you believe he would even realise when Kakashi would warp Juubi to even start stopping the process?

Also what you may not know is that the bigger the kamui, the stronger it's. So the fact that Kyubi gave him more chakra, he can create a large black hole, so his kamui is bigger, and a big kamui absorbs things faster depending on the target, it's as simple as that
