Kaguya's ultimate enemy was people from her home planet.

She was using their planet to create a gigantic army of Zetsu in hope of overcoming her enemy. That very enemy is the hypothesised greater threat that Sasuke spoke of.

Besides, the Shinju was created from the blood of those who died in the endless wars at the dawn of the human race.
