Breeding with other clan is possible, but would that make a bunch of over powering clans.

Seeing as they didn't have a distinguishing unique trait they were trying to protect like they hyuugas byakugan or the uchihas sharingan they probably mingled with the other clans. That said that doesn't really account for there not being a single remaining senju ( by name ). Perhaps the name of the clan caused social problems within the village so it was abandoned.

Where in the manga does it state the senju fought as the front line troops of the village?Your theory isn't supported by the manga.The entire village system was created by Tobirama, who created academy system to teach and train shinobis.With so many clans in the village, do you actually believe only the Senju Clan members went to the academy, became shinobi, and then fought in all three great shinobi wars on the front line?You can't be serious.We no little of the great shinobi wars but what little we do know, from non-senju Minato being the most famous in the village before becoming hokage and two non-senjus in Orochimaru and Jiraiya being among the strongest in the village is that the Senju Clan was definitely not the only ones fighting on the front lines.

Same place they place the Uchiha as internal police force, the Uchiha protected the Village from internal enemies as the police,the Senju protected the village from external enemies so logical if one Clan protects one are the other protect the other or are you going to say majority of the Men went Gay or they the men became sterile over time? War kills, mains and destroys people I know I have seen it up front and personal I wasn't home safe in bed like so many people I was a Soldier.

The war theory is the most plausible, everything else would have raised rather high suspicions.

The whole "inter-breeding" sounds really vague, especially because Senju is maybe the most honored clan name in Konoha, surely most couples would have used this as family name if they were relatives of Hasirama.

Leaves a disease, sterility or a Senju massacre, non of which sounds rather convincing for me.

Maybe we get a (good) explanation one day (before the manga ends^^), but I am not that convinced right now. Mainly because the whole timeline is pretty botched up already. And we still don't know how the strongest Hokage ever died, when even Madara & the Kyuubi together couldn't kill him.
