His death made no sense. Why didn't he disappear the last time IT was released?

My theory is that when the Mugen Tsukuyomi was undone, everything to do with the jutsu was destroyed. Spiral zetsu was once a human caught in it, and was influenced by the god tree, so when it shrivelled, so did Spiral zetsu.
