This alternate storyline for Naruto would be a lot different and goes back all the way to the Kazekage Rescue Arc. It would make Gaara a much more important character than he is (Kishi wasted a lot of potential on Gaara) and the theme of the manga would shift more to about overcoming the lonliness and solitude of being a jinchuuriki and developing new bonds.
Instead of having the Shukaku extracted from him, Gaara
1. Defeats Deidara and never gets captured
2. Gets rescued by Naruto and friends from the Akatsuki hideout before having his bijuu extracted (I personally like this one better)
After this, Gaara and Naruto grow closer together and develop stronger bonds. Gaara helps Naruto through Jiraiya's death and discovering the mystery behind Pain. Naruto hasn't forgotten about Sasuke yet, but the memory of him slowly grows dimmer. After learning the truth behind Itachi from Obito, Obito orders Sasuke to capture the Shukaku inside Gaara (instead of Sasuke vs Killer Bee, it would be against Gaara.) We would get to see the long awaited Sasuke vs Gaara that was never finished in Part 1. This battle would take place at the same time as Naruto vs Pain. Neither Sasuke nor Gaara would win, but it would show how far Sasuke had fallen.
Then comes the 5 Kage summit. Sasuke comes and crashes it, and shows how he's fallen deeper into darkness than ever before. Pretty much the same thing happens, Obito declares war on the kages, Danzo fights Sasuke, etc.
Gaara and Naruto go to the Tailed Beast Temple to train to become perfect jinchuuriki. They both succeed.
The rest of the manga continues like it is, and pretty much Gaara replaces the role of Killer Bee (Gaara is a much more suitable candidate than Bee and I can further elaborate if needed.)
Anyway, Gaara eventually has his bijuu extracted from him like in the chapter "The Hidden Heart" and he dies, serving as a martyr to Naruto like Neji was earlier on. At the same time Sasuke redeems himself and the two proceed to get almost killed and saved at the last minute by Hagomoro's powerup.
