Kakashi warps the Kunai while it was still close to Tobi
The crack appears in Tobi's mask

simple....when tobi phases stuff out its cuz he is in the other dimension and when kakashi kumi the attack it goes to the other dimension aswel......now that tobi and the attack are in the same spot it hits

It was already discussed many time, Kakashi sends kunai to other dimension at the same time tobi tries to become intangible to evade naruto's attack, but the kunai hits him in other dimension so he just dodges naruto attack not using intangibility. that's how kakashi says he just going to other dimension and it is one justu. but the difference is he can do it instantaneously

by the way the kakahi kamui sends his in reverse directions in the other dimension,(kunai is moving away from tobi in this dimension but it hit tobi's mask and naruto rasengan was facing tobi's face in this dimension but it hit from back side in other dimension
