Remember that there are two "versions" of EMS Madara - before a fight against Hashirama, when he didn't have his DNA, and after that - when he already had Hashirama's DNA but didn't have Rinnegan yet.

It's entirely possible, I think, that Madara got Mokuton before obtaining the Rinnegan.

Rinnegan is not a requirement for having Mokuton, Hashirama's DNA is. There was a period for EMS Madara in which he had Hashirama's DNA, so it would actually seem more probable for me to say that EMS Madara had Mokuton.
