Ok, This is what I think happened.
I think Obito use his s/p technique to either transfer or stop naruto from entering the dimension.
lets start by taking a look at kakashi eye, we know that it can teleport objects from a distance.

with that and the faster reaction of both eye being used together obito was able to stop naruto from entering the dimension.
What I think he did was send the real naruto to obito dimension, there Him and the real naruto probably made a plan to trick kaguya into thinking the real naruto is dead.
what that plan might be, IDK, the naruto that got hit by kaguya might be one of the 9 jin power in effect.
