let me name one....... low reserve of chakra...it can't let a shinobi perform his jusu correctly...

a other problem is having no or less knowlege and infos about ur adversary abilities and skills...it makes it harder to tefeat him...

Environmental suitability is also an issue.

Gaara is powerless in the ocean, Zabuza in a desert etc.

Counters are another issue. For all he can do, Hidan is hopeless against Suigetsu, Tayuya against Temari and so on.
