That really should have been what happened. Sasuke is found unconscious by Taka and no one knows how he ended up there. Only later on, after Itachi dies, is it revealed that Tobi saved him so he could fight Itachi and fulfil the role his brother intended him to have. Or any number of reasons, really.

I'm adding that to the list of small things I'd change in Shippuden.
