The one controlling the Kyuubi was Madara, the one who fought Minato was either Madara or Tobi. The fact that we don't know if Tobi is somehow Madara or not, or if Tobi took the place of Madara somewhere in time, or if Madara was still alive at the time of the attack on Konoha makes it impossible to answer that question.

The bold part is inaccurate. The facts are that Madara unlocked his Rinnegan after he fought Hashirama and he died shortly after he unlocked it. No where it is said that he obtained the Rinnegan shortly after he fought Hashirama, just that it was after.
