Anyway Yamato's battle style is to suppress opponents with Mokuton. That will be completly useless against a Gentle Fist user. All Mokuton will be destroyed by Juuken. An example would be when he face an opponent that can augment chakra with webs[

You're forgetting the fact, Yamato's Mokuton can merge so quickly [

]. Neji hasn't shown the necessary reactions to avoid it, which means any less, he would get restrained. With him restrained, Yamato can either absorb his Chakra to the death through the Mokuton Foo dogs, or suppress him with the Hokage touch or pretty much spike him with the Mokuton Daijurin no Jutsu.
