Intelligence has nothing to do with strength. For example when we assumed that zetsu had madara's mind/intel, it didn't mean he was equal in strength/will or power to madara.

The same goes for zetsu in relation to kaguya, it could have her intelligence and knowledge of certain events or facts but not be as powerful as her.
