I thought about it but that's too boring for a bloodthirsty guy like Madara. He could aim at the Kunai but I figured it was more reasonable for him to aim at one of those two.

But you also got to keep in mind he didn't kill Kakashi and took his sharigan in a flash. I'm sure he doesn't see Sakura or Obito as a major enemy, so he doesn't want to waste time. His only goal is to get the rinnegan.

Why waste his time killing Kakashi, he just wanted the eye so he could get his own. Throwing a rod at Sakura or Obito doesn't mean death, just means he's gonna put them out of commission from messing with his affairs like he did to Hashi and Tobirama.
