Honestly? It's weird but many 'dimensions' have been ambiguously mentioned and never elaborated on. Kamui Dimension, Limbo World...what are these things? I think kaguya has taken them to one of these dimensions.

Perhaps she didn't want to fight them near the Shinju branches so as to not cause harm to her Zetsu soldiers. She probably transported them to an underground cavern where they could be disposed of quickly and easily. If they were to fight underground they could still cause damage and make the land collapse. Also those roots are pretty much everywhere in which ppl r caught in IT. So it should span through all countries. Her saying let's not fight here definitely sounds like she only had a problem with fighting in their current location. (Place where she is creating Zetsu)

Also Lava wouldn't even destroy Sasuke's Susanoo so I don't think Kaguya is foolish enough to think that would b the end of them
