If I recall correctly, on number 2, I think she was just a regular person that ate the fruit for the god tree. Number one you answered yourself, to make an army, number 4 im assuming that kishi was going somewhere in the story but backed out last second. Number 3 you gotta remember that not everyone had chakra. We really only saw the villages that had ninjas but there was a world out there of people that didn't have chakra. Again this is just my soeculation but otherwise great points

Since the Pein arc, Kishimoto has been writing primarily to please fans.

To the average fan, none of that stuff bar Orochimaru matters. Most don't want to hear about Kaguya or her family anymore (preferring that she never existed) while what happened to Madara's body seems insignificant to the many other things Kishimoto could elaborate on. As long as Madara isn't coming back, Kishimoto will feel no need to mention him or Tobirama/Hashirama/etc ever again either.

In databook 4, it's revealed that Indra created ninjutsu, which is like most of the attacks in the manga...

Hagoromo teaches ninshuu to Indra and Ashura at a young age, they are both skilled fighters, if ninshuu is to only connect one to another, what kinds of fighting or other chakra based things did the sage teach?

If Indra had no one, who did he give or teach ninjutsu to after going curse of hatred?

I mean there was a panel flashback, where Sasuke said something like "Now i know you didn't attack the village for the reason you told me. Why did you really attack it?" and then it ends…Kishi probably planned something but just left it out like the sage tools...
