okay so in Naruto people have souls and go to the afterlife

but the Juubi hates them or whatever, so its not "his" afterlife for them

And why are there humans if Juubi is god, why he create them?

I'm not really sure if te juubi created the humans. Maybe jashin is the explanation to your questions, lol.

Uuuuhh I think it was more of an expression, the people simply worshiped it as a god, not that it actually was god. Not to sure if serious or not....

Wat. It created them because well it's God (duh), it didn't hate them until Kaguya stole the fruit.

It's a confusing subject
On one hand, you have the shigami, the "pure world", Hiden being an invincible Jaashin worshiper, and the god tree
On the other hand, you have Obito saying that there's no afterlife in one chapter (I forgot which, but I think it's before Kakashi goes into Kamui dimension)

In some branches of Buddhism, people are forbidden from cutting down trees because of the possibility that it might be the home of a god. The God Tree might partially come from that, and eating the fruit is probably among one of the things that people were supposed to be careful not to do. This is a polytheistic belief system with no god that can really be called the God. Madara's story about the God Tree says nothing about the origins of everything, just some event that occurred in human history.
