Her eyes before eating the fruit were just regular eyes. It was when she ate the fruit and gained the abilty to use chakra that made her eyes become the byakugan. Her children, (Hagoromo and his brother) are most likely the progenitors of the hyuuga.

Hyuuga = Born with byakugan

Kaguya = born with regular eyes that later on became the byakugan

byakugan = Regular eyes + Chakra
