You do realize that anything that happens in the movie or game has nothing to do with the manga facts right? They are more like an extra spinoff of the original, so it shouldn't be taken too seriously. How many times did the manga mention any of the characters from naruto movies? Nada/None/Never/Not a chance because they are not really connected to the actual naruto universe. Also prior to revealing that Tobi is obito, he has been acting like a weak goof to cover up his true position in the akatsuki.
He needed Bee and Narutos' help because his weak attacks couldn't have destroyed the Planetary devastation jutsu of Nagato. Also he was fighting an edo nagato, a mindless puppet without the ability to strategize his move properly. That's how he caught Nagato off-guard and was able to seal him.
Kabuto is physically stronger than Itachi, he is just arrogant and too proud that's how he got defeated by Itachi's genjutsu. However Itachi pointed out that Kabuto can escape if only he changes his way of thinking. Again Itachis' intelligence caused his victory and Sasuke provided a distraction to set up his techniques.

Thanks but I'm not forgetful and I know what happened in the Naruto series quite well. What about you mate? I advise you to do exactly what you are telling me to do. Unless you admit that Obito is way stronger than Itachi, then you obviously got your facts wrong. I know you will thank me later.

I edited it. I know Edo Madara is alot stronger then when he was in his prime so but was still strong as hell back when he fought Hashi.
