Practically the water clans destroys the latter clans in straight combat.

Not when the top of the latter consist of Six path powers. Do you really think they would stand a chance? Hebi Sasuke alone was stronger than Suigestu, Tobi's arm halted suigestu with the executioner blade, and Sasuke told suigestu that he wasn't stronger than Kisame yet.
Itachi's lackey was Kisame and Tobi's lackey was Yagura and Kisame.
So how can you possibly think the water clan win? 20 yr old Tobi alone controlled a whole water country mist village full of these clans. Both Hozuki and Hoshigaki(filler) was in it and he ruled all of them including the mist villages 3 tails in addition.

So how are they going to stop the Uchihas and the Senjus when nobody was able to before during the feudal era?

Without counting top illusion users like obito and shisui and itachi. Madara's susano'o can be bypassed(boil element bypassed it so there are air holes in it), wood element is useless against water bodies and basically all physical attacks. Excluding hype(because i don't have an answer as to why uchiha and senju were above hozuki) i think hashirama and madara cannot win against like ten users converting thier body into water and spamming water pistols which one shots the duo if it hits and thier water bodies make it 99% connect.
