So I'm going to prove this using mainly chapter 415 ; A new power, and chapter 464, anyway let me explain with pictures:
Well much has been heard before, so to make it short, before you skip evidence and post the troll head, I will say this:
The part of Tsukuyomi, that has anything to do with MS abilities, is the manipulation of time. Itachi can alter time inside a genjutsu. Tsukuyomi is labelled as a Genjutsu and a Ninjutsu in the 3rd Databook.
So basically what I am saying, is that the genjutsu is not a MS technique. It is a simple genjutsu like any other. However, when Itachi alters time inside the genjutsu, he is using his MS ability to do so.
But what does this mean for Sasuke? Well you see Sasuke has been seen using a genjutsu with his right eye. Most call it tsukuyomi, however, Danzo says it is nowhere near Itachis Tsukuyomi, and Sasuke doesn't call it Tsukuyomi either. Some also say that Sasuke has Enton Kagu Tsuchi (Blaze release) in his right eye. However, I believe that the overall functionality of Enton Kagu Tsuchi and Tsukuyomi is the same. One manipulates and alters the shape of a flame. The other manipulates and alters the shape of a genjutsu. This explains why Sasuke can do both with same eye.
Also amaterasu can't be stopped/extinguished or whatever. But if you can alter shape and time, it is no problem
Now I said it, I will post a lot of evidence for why I think so. Lets start:

I am not here to denie what is said in the databook, in fact I am supporting it, since it makes perfect sense with this explanation, and it also explains why both Enton Kagu Tsuchi and Tsukuyomi are used with the same eye
I as a long term Naruto reader, knows that a jutsu can change with time. A person can develop it further and further, and thus actually making a new jutsu, both in terms of how it is used, and what its abilities are. Examples are Narutos rasengan, Kabutos edo tensei, Sasukes chidori, etc..

This is the first time Sasuke uses Amaterasu with his own will. In the previous chapter we see Sasuke full of emotions. He wants to save his "friends" no matter what, so he awakens amaterasu:

So the chapter is called "A new power" you may say, however, later in the chapter Kishi reveals Sasukes right eye power as well:
Sasukes life has just been saved 2 times by Karin as well, and he can't let her be killed by his own flames. Thus he "awakens" his right eye power, or as I interpret it, Sasuke realizes how it really works, and that it is not only in genjutsu.
What is of importance here is the sound effects that Kishi added, as Sasuke "realizes" the power, as he activates MS again to stop the flames. It all happens due to his feelings for Karin actually <3 Well of course one may say he later put those feelings aside though.
It is completely evident that Sasuke has just realized another way to use his right eye. He had already mentioned the black flames to the rest of the group, but he didn't know he could control them. Think about it. Amaterasu is an extremely risky jutsu for yourself and your team, if you can't control it. That is mainly why Sasuke waited to use it as a last resort against Bee.
Well frankly it's easier to read the chapter and understand, but Sasuke is seen holding his right eye afterwards, and later he realizes it here:
