No it wasn't filled. We saw Kakashi in the kamui dimension while Obito was a jinchurriki, with plenty of open room. Also we clearly saw the bijuu get ripped out of Obito's body when he was cut in half.

He likely couldn't use kamui because of another reason. Perhaps the sage tools that were inside of him, Madara did make a comment that they made him feel heavy for whatever reason. Whatever the reason, it isn't the one you stated.
