The most interesting thing here is all three were students of Jiraiya. All three have made choices that will (should the story stay on track) change the shinobi world for the better. I would say all three were prodigies in their own way.
As for the child of prophecy, it is undoubtedly Naruto. The series is named after him of course. Who would of thought that was true, given the first few episodes? I used to wonder why the series wasn't named Sasuke or Uchiha in the beginning because who names a series after a dweeb like Naruto (admit it, he was pretty goofy in the beginning.)
And lastly when the Great Toad Sage, or Great Honourable Geezer as the other toads call him, gave the prophecy to Jiraiya he told him his (jiraiya's) actions would decide whether his student would destroy the world or save it. I suppose Nagato fits this bill right now because had he moved on from destroying Naruto's village no telling what he would go on to do. Naruto convinced him otherwise, so he fits the bill as well.
