Note: This list will not contain Ootsutsuki character or Black Zetsu, seeing as they have centuries of time to gain their knowledge and are too alien in comparison with the average ninja
Criteria for this list:

Knowledge in various fields, including but not limited to mastering and creation of jutsus, anatomy, toxicology, history, philosphy, etc

My list:
1. Orochimaru
It couldn't be anyone else besides him. A genius praised by Hiruzen (he himself called the "Professor"), Tobirama and Hashirama, Orochimaru was a renassence man, having knowledge in a vast arrange of fields, from anatomy, to creation and discovery mastering of forbidden jutsus, being able to create a freaking pocket dimension! Hell, in the databook his hobby is to "create new techniques"
2. Yakushi Kabuto
The pupil of the Snake, Kabuto managed to both expand and enhance almost all of Oro's techniques, but since he was not the creator of them, despite his shown brilliance in various fields (specially medical ninjutsu) he have the second place for his expansion in genetic engineering, and Mastery of the Dragon Sage Mode, discovering with nothing but research Tobi's true identity, Madara's fate after the Valley of the End and what was written in the Uchiha Tablet.
3. Senju Tobirama
Created the Shadow clone jutsu, the Edo Tensei and the Flying Thunder God, while also organizing the entire infrastruture of Konoha. Need I say more?
4. Sarutobi Hiruzen
Hailed as the "Professor", Hiruzen didn't got his moniker for nothing. Having knowledge and ability to " make all the jutsus in Konoha", mastering the five elements, as well as a great intuitive mind (deducting the capabilities of Juubito's's Keekei Totta) he earned his spot on this list
5. Uchiha Itachi
While the other members só far were scientists and creators, Uchiha Itachi was a godamn philosopher. Having the "mind of a Hokage" at the tender age of seven, Itachi earned this spot for both his strategical mind and his ability to always discover a weakness in the enemy's attack, his gift in reading people like books and the fact that he appears to be always a step ahead of everyone
6. Nara Shikamaru
With an IQ of 200 and one of the greatest strategic minds of all times, being able to defeat oponents way atronger than him like a man playing a game of shogi, Shikamaru just didn't ranked higher for being só damn lazy and not branching to other fields.
7. Kakashi
Becoming a Jonin and creating a jutsu at the age of twelve isn't something to be taken lightly. Following that up by learning other 1000 jutsus while showing fantastic deductive skills is what we call a genius. And that's Konoha's Copy Nin Hatake Kakashi
8. Namikaze Minato
With nothing but his genius, this man came form a completely unkown Clan to gain a "flee on sight" order to Iwa soldiers. Desenvolving the Rasengan, the "ultimate form of chakra manipulation" and perfecting the art of Fuuinjutsu, Minato is a powerhouse.
