Obito has kamui which trumps all other MS techniques.

Itachi has totsuka & yata equipped to his susanoo, so it's on another level than sasuke or madara's.

Sasuke has amaterasu & enton in addition to his susanoo, which puts him above madara from what we've seen.

Madara has susanoo.

Shisui has the strongest genjutsu but the least amount of feats so he can't be placed above the others.

If you're talking about the MS jutsu:
1. Shisui (KA unless we know it's able to be countered)
2. Obito/Kakashi (Either Kamui is haxxed)
3. Itachi (Totsuka Blade, Yata Mirror, Susano, Amaterasu, Tsukuyomi)
4. Sasuke (Susano, Amaterasu, Kagutsuchi)
5. Madara (Susano and Tsukuyomi - which is debatable, we don't know his 3rd power but I'm guessing it's useless)

If you're talking about how they rank when they had their MS:
1. Obito (Defensive Kamui, Katons on Madara's level, Hashirama cells, Mokuton, Izanagi)
2. Itachi (Tsukuyomi, Amaterasu, Susano with Totsuka Blade and Yata Mirror, Izanami, great weapon usage, clone feints, 2 elements) OR Kakashi (very versatile and his Kamui is very effective and fast but has low stamina)
3. Sasuke (Spammed too much and almost went blind within a month of having it - he does have Amaterasu, Kagutsuchi and Susano + Raiton such as Kirin and the Chidori varients + C and B rank Katons)
4. Madara (MS Madara = MS Izuna < Tobirama < Hashirama, S rank Katons, Gunbai but less versatility than Sasuke)
5. Shisui (Yes he had KA but it wasn't much use to him)

-KA can be countered the same way any genjutsu is countered, clones. It also requires eye contact. It can be broken by a comrade or you can be told that you are being controlled. It can only be used once a decade (even Shisui) unless you have Senju DNA which allows you to use it once every three hours (like Danzo). I think that Shisui actually got left off with the worst genjutsu. It's not that practical for battle.

-Well, with Obito it's very hax. It depends on experience. Kakashi couldn't kamui away a slow-moving Obito that was on life-support through BZ. Nor could he aim accurately and kamui the Juubi's head, he instead got it's arm. Also, Kakashi is going blind and will most likely not be able to use his MS by the time this war is over.

-Obito's only MS feat is kamui. He began doing all the other feats once he got rinnegan (not that the rinnegan had anything to do w/ his katon, or mokuton, etc. Just pointing that out. Not really MS feats, just feats due to having Hashirama's cells.)
