Seriously.
If it's about the main series the best protagonist should be someone of Naruto generation, involved in all events, the shinobi training until the war. So, I would go with: Shikamaru, Sasuke, Rock Lee or Itachi. In this order.

I would like a story with Hashirama as a protagonist, develop the Warring States Period, go inside the Senju and Uchiha clans, and go deep into characters like Madara, Izuna, Tobirama, Mito, Ōnoki, Toka, developing more their personalities, motivations and backgrounds.

Also, a story with Minato as a protagonist, and more details about the war of that time. More about Kushina, his pupils in his point of view, his training with Jiraiya, Fugaku and Mikoto as clan leaders, and so go on...
