My answere depends on what kind of smart we're talking about here. There's the kind of smart that is better suited for combat, by that i mean analytic abilities, deduction skills, and overall comprehension of a situation. Based on that i would make my list like this

1-Shikamaru(with an IQ of 200+ he has also displayed his intelligence, strategic planning, and overall intelligence in combat.)
2-Itachi(so many fan boys have made the statements so i don't need to say anything...)
3-Kakashi(kakashi is both very overrated and underrated but one thing people can't deny is his intelligence and intuitive aptitude)
4-Kabuto(his kind of intelligence is book smarts but he is very clever, manipulative and deceitful.)
5-Jiraya(he's the kind of guy that lacks the book smarts but makes up for it with combat wits, analytic skills, and overall thinking under pressure)
6-Naruto(Hate to say it but his intuitive skills, comprehension, are completely changed)
7-Sasuke pre shippudden(i did this because he doesn't really put much thought into his moves as he used to, in one word...Arrogance.)
8-Minato(i put him him here because we only saw him in one fight...He did well but it wasn't to hard figuring out that Tobi/Obito was using the same technique as him, almost no other character understood what he was doing so kudos. But still he was using the same tech so it was easier for him to comprehend.)
9-Darui(his stronger skill in the intelligence department would be his awareness of his chakra levels and the sufficiency with the tools and the chakra. He has and the way he adapts to different situations he is clever swift in adapting.)

Still dont think Shikamaru is the 1 and Jiraya is 5 god list anyway.

Minato is smart, but he wasn't known to be a genius surpassing all the other generations unlike itachi. people should stop overrating minato just because he can teleport.

When has it ever been stated that itachi was a genius that surpassed all generations ?

Oh wait that was Minato..... Jiriaya stated " Minato was a one in a generation genius"

Everytime itachi has been stated to be a genius it's been because of his abilities/power, never been stated about his intelligence, however i do believe he it smart. Minato i believe is superior.

This is based on intelligence feats and proper strategy making skills (Not trickery)

1) Shikaku Nara - Beats Shikamaru at Shogi/Chief Strategist for ASF/Jounin Commander
2) Shikamaru Nara - IQ 200+/First in his year to become Chunin/Displayed good amount of clever plans
3) [Joint] Itachi/Minato - Both have displayed impressive intelligence feats (Itachi managed to orchestrate his battle against Sasuke to get the outcome he wanted/Minato was the only one to notice the trail Kushina left after she was kidnapped and was ble to work out the basic mechanics behind it)
4) Orochimaru - He set up a plan in which he successfully manipulated the entire Sand Village to invade Konoha successfully, seemingly without anyone suspecting. Plus, all his weird 'research' accumulates to more knowledge.
5) Kakashi - Showed good deduction skills when it comes to other Shinobi's techniques and doesn't fly head on into battle; he uses misdirection as to work out his opponent's skills, like when he faced Pein.
6) Sasuke - Although zilch examples after Danzo, he has shown in battles that he can draw people into traps using a mix of Bukijutsu, Genjutsu and Ninjutsu (Deidara/Danzo)
7) Naruto - Even though his intelligence is average, he displays good tactical abilites (e.g. the Fuma Shuriken against Zabuza). Kakashi attributes this to his prankster days.
8) Sakura - She's always been about intelligence. She has displayed the ability to decipher the attack patterns of her enemies (e.g. Sasori) and act accordingly. More recently, she deceived that Zetsu clone into revealing himself.
9) Darui - He's a pretty smart guy who managed to work out the mechanics of The Treasured Tools during the Kinkaku/Ginkaku encounter.
10)Kabuto - He's very booksmart and has outwitted a few shinobi.
