Obito Uchiha (うちはオビト, Uchiha Obito) is a former chūnin-level shinobi from Konohagakure and member of Team Minato who was thought to have died at the Kannabi Bridge during the Third Shinobi World War. Following a tragic loss, Obito later began operating as a masked man under the guise of Madara Uchiha, and later under the alias Tobi (トビ, Tobi) and became an international criminal responsible for various felonies, as well as becoming the benefactor for the Akatsuki. He is one of the two remaining living Uchiha, and one of the main antagonists of the series.

Nagato (長門, Nagato), also known as Pain (ペイン, Pein), was the recognised leader of Akatsuki and Amegakure as well as a major antagonist of the series. Referred to as "Leader" by all Akatsuki members (except for his partner, Konan), he directed the actions of the rest of the members and maintained authority over them. It was later revealed that he had secretly collaborated with Tobi, who was the real leader of Akatsuki. Nagato is also a descendant of the Uzumaki clan, who are distantly related to the Senju clan.

Itachi Uchiha (うちはイタチ, Uchiha Itachi) was an ANBU captain from Konohagakure's famed Uchiha clan. He would later become an S-ranked missing-nin after murdering his entire clan in what would become known as the Uchiha clan massacre, and defected from the village. He later joined the criminal organisation Akatsuki where he was partnered with Kisame Hoshigaki.

Sasori (サソリ, Sasori), renown as Sasori of the Red Sand (赤砂のサソリ, Akasuna no Sasori), was an S-rank missing-nin from Sunagakure's Puppet Brigade and a member of Akatsuki, where he was partnered with Orochimaru and later, Deidara.

Kakuzu (角都, Kakuzu) was an S-rank missing-nin from Takigakure and a member of Akatsuki who was partnered with Hidan. Kisame Hoshigaki jokingly referred to them as the Zombie Combo (ゾンビコンビ, Zonbi Konbi), due to the fact that, in a sense, they could not die. Within the organisation itself, Kakuzu acted as the organisation's Treasurer.

Deidara (デイダラ, Deidara) was an S-rank missing-nin from Iwagakure. During his time in the village, he was a member of the Explosion Corps. After defecting from the village, he joined the Akatsuki and was one of its youngest members. There he was partnered with Sasori until the latter's death, and later with Tobi before his own death.

Kisame Hoshigaki (干柿鬼鮫, Hoshigaki Kisame), feared as the Monster of the Hidden Mist (霧隠れの怪人, Kirigakure no Kaijin), was an S-rank missing-nin from Kirigakure's Seven Ninja Swordsmen of the Mist and was partnered with Itachi Uchiha when the latter joined Akatsuki.

Konan (小南, Konan) was a kunoichi from Amegakure and a member of Akatsuki. She was partnered with Nagato, and was the only member to call him by his name. After Nagato's death, she defected from the organisation and became the leader of Amegakure before her own death.

Hidan (飛段, Hidan) was an S-rank missing-nin who defected from Yugakure and joined the Akatsuki. There, he was partnered with Kakuzu, despite the two's somewhat mutual dislike of each other. He was also the second newest member of Akatsuki at the time of his introduction. Kisame Hoshigaki laughingly referred to Hidan and Kakuzu as the Zombie Combo (ゾンビコンビ, Zonbi Konbi).

Zetsu (ゼツ, Zetsu) is a member of Akatsuki and one of Obito Uchiha's most loyal subordinates. The black half is known as Black Zetsu (黒ゼツ, Kuro-Zetsu), while the white half was known as White Zetsu (白ゼツ, Shiro-Zetsu).
