While we were certain Tobi, Danzo, and Itachi were involved in the Uchiha massacre, we didn't suspect anyone else might've been a part of it. Clearly Tobi and Danzo capitalized on the matter, however No Uchiha, not even Madara or Izuna, had a motive to kill off their own clan. With Sasuke's father heading a revolution and tensions being bad, Tobi could've easily taken the Uchiha side or simply allowed them to attack Konoha. But he didn't, because
the Uchiha *were* his true targets, and he wasn't one of them.
When Konan busted Tobi's mask, we became distracted by the possibility he was part Zetsu or possibly Zetsu. You all remember that beneath the mask Tobi also had one other thing a bandage. While many ninja wear bandages, Tobi is the unique sort of ninja who never incurs any damage and therefore does not need them. So that leads us to the next question:
Is Tobi hiding something on his forehead?
First, way back when Neji was first introduced, Kakashi led on that the Uchiha had origins in the Hyuga. Neji also introduced his clan as a very strict organization with its own human shields. Because the Byakugan can evolve into the Sharingan, however, Tobi is not necessarily Uchiha.
Maybe he originally was one of these:
We can speculate that Tobi therefore wanted to be rid of the Hyuga, but that doesn't mean he was ever fond of the Uchiha.
Rather than being upset over giving Madara his own eyes, if you believe his version of the story of Izuna, Tobi was roleplaying as if that story were true. Tobi really didn't know Madara stole Izuna's eyes; Itachi did because the Uchiha knew the truth.
Madara gave Tobi the means to realize his own freedom, knowing full well that he could simply tell his Hyuga enemies Tobi's name and have him executed via the cursed seal. That is why Tobi fears Madara (and uses a 50 megaton mask, oops scratch that: helmet). Tobi can dodge meteor spam. But he can't dodge the curse mark. He was using Nagato simply to avoid that fate.
This opens a lot of questions, but hopefully the ball is rolling in the right direction now to answer them.
