Dude, your Tobi theory is brilliant. It just needs some tweaks and detail like this;
Madara Uchiha was the first man to unlock the Mangekyo Sharingan.
He learned about it after discovering the Uchiha Stone Tablet and reading it with his three Tomoe Sharingan.
After killing a close ally of his, he unlocked it.
Wanting to keep the title of strongest Uchiha and his position as leader stable, Madara kept the Mangekyo secret (how to unlock it).
He only told Izuna since the two were close.
Eventually, Madara begins to lose his vision. He goes completely blind. Izuna fears that losing such a great Uchiha like him will tip the odds against the other Shinobi clans, so before it gets out to the other clans, Izuna tries to discover a way to help his brother.
Izuna remembers how Madara figured about the Mangekyo!
He goes the Uchiha Stone Tablet (location provided by Madara) and reads it using his Mangekyo Sharingan. It tells him about the Eternal Mangerkyo Sharingan!
Izuna goes back to his brother and tells him what he read (must give/take someone elses Mangekyo (must have one yourself) and implants it. The higher the connection to the recipatant, the higher the probability it'll work.)
Madara eagerly agrees and takes Izuna's eyes, gaining the EMS. Izuna dies subsequently afterwards but not before hearing his brother's promise to find someway to bring him back.
Madara (using Izuna's logic) goes to the Uchiha Stone Tablet and reads it (with EMS). He discovers the final step for the Sharingan is the Rinnegan. He also learns that the only way to get it is to possess Senju blood (all this occurs after the Senju and Madara make a pack).
Madara ask his clan to join him in wrestling the Hokage title away from Hashirama.
They shun him.
Feeling abandoned, Madara leaves the village. He figures he dosen't need them. (during his time away from the village, he meets Oonoki.)
Fast forward to VoTE.
Madara "loses" which is just a ploy for the world to believe he is dead.
He unlocks the Rinnegan (captured DNA from Hashiram during the fight) and Wood element after inducing the Senju blood within himself. He uses it and accidentally creates Zetsu.
Anyway, Madara revives Izuna using the Rinne Art of Rebirth (those that say that it only works on recently dead --- Madara had a humongous and powerful chakra. He could of extended the range of it.)
Izuna is appalled that Madara kept his word and ask how his brother achieved all of this. Madara tells him how he did it.
Madara also tells Izuna about his Moon's Eye Plan (he got the basis of this after obtaining the Rinnegan and sneaking back into Konoha to read the tablet which tells the story of the Rikodu Sennin and the Juubi)
Madara came up with the plan to become the host of the Juubi after witnessing how Mito Uzumaki became the host for the Nine Tails.(he heard about it from Zetsu who he had doing reconnaissance to gather information while he hid)
Madara is close to dying after doing all he did and survivng for such a long time (because of Hashirama's blood cells)
Madara comes up with the idea of infusing some Senju blood cells within Izuna to make him live longer. (How does he just get this Senju DNA to give to Izuna you ask?! The tree that Yamato is hooked up tom it had an orgin, that's what Madara created when he was experimenting with Senju DNA. Zetsu was born from this).
Just before Madara dies, he meets a very young Nagato. The reason for going to Nagato is because he saw what they (uzumaki) are capable of after Mito became the first jinchuuriki.
Madara dies but not before having Izuna remove his eyes to give to Nagato.
Time passes and Izuna attacks the leaf village (won't provide detail on how he discovered the secret of the seal weakening at birth and won't say how Izuna learned about how to navigate the barrier, but I will say how he got space jutsu. Izuna posed as an undercover Uchiha (kagami --- wont go into how). He copied the Space, time jutsu of the second Hokage while "being his student". Becomes tobi after second hokage dies.)
Tobi fails to Minato who comments on his space and time jutsu being even better than the second and taking control of Kyuubi which is a feat only Madara was capable of. The reason why Tobi is trying to get the Nine Tails is so he can get the big gun out of the way before taking the lower Bijuu.
