Obito being Tobi never sit well with me. Tobi would have made more sense being Shisui, Danzo, or Madara. In particular though, I think Shisui would have been a good choice. Here are some of the facts:
Somethings might have to change of course, but I think it fits better this way. Obito caused some nasty plot holes. Shisui already had amazing ability among the Uchiha clan, so he can pull off the intelligent mastermind villain. Danzo was uninhibited enough to do anything, had the position and resources to cover his tracks, being one of the Konoha elders, and the master of ANBU Roots.
- Tobi was able to tell that Danzo had Shisui's eye and arm.
- Tobi had a fake arm
- Tobi controlled the 3rd Mizukage with genjutsu
- Shisui is the best genjutsu user of the Uchiha
- Shisui's body was found by the Uchiha
- Zetsu can change their to become identical to a shinobi's body.
- Kabuto later comments that Shisui body couldn't be found.
- Tobi knew everything about Itachi
- As Shisui and Itachi thought each other as brothers, Shisui would know a lot about Itachi.
- Tobi could fool everyone with his charade
- Shisui is known as Shisui of the Mirage.
