I think Tobi may be Kakashi's childhood friend Obito...it makes sense with his power to go through things (he could have done it to escape the rock that squashed obito) and he has only had 1 sharingan eye (because Kakashi has the other one) it makes sense to me, but I dont know what could have happened to make him evil :/

Two possibilities:

A) Tobi is actually Obito's father seeking twisted revenge on the Leaf for the death of his son.. or

B) He is actually of the Senju Clan and had acquired Sharingan eyes and may have been in cahoots with Oro.

Of course I'm just throwing theories out there just to keep things interesting.

Tobi is Vegeta.

EXPLANATION:
Obito died after givng his eye to Kakashi. He went to the other dimension. Meanwhile Goku died while getting rid of Cell. Obito met Goku in the other dimension where Goku and Obito became friends. Goku cam back to earth and Obito stayed in the other dimension but found a way to train in the hyperbolic chamber.
Then Vegeta also came to train in hyperbolic chamber and killed Obito again. He took his eye and became tobi.
