i think tobi gave nagato a sharingan and not the rinnegan.
My reason behind this is because the so6p gave his son the rinnegan but when it was implanted it down graded itself into sharingan why?
While my guess is that he did'nt have the power that the so6p had meaning he had half the power and his brother had the other half so when if ever there power came together the sharingan would transform back to its original form the rinnegan.
Now we only know that madara and nagato has the rinnegan. Now we know madara has the sharingan and senju dna thus having rinnegan.
Now before i go on ask yourself why would a power hungry man give the rinnegan to some boy while its simple he did'nt gave nagato the rinnegan he gave him the sharingan but why give a random boy the sharingan while because he was an uzumaki who are related to the senju.
Now if my theory is correct tobi gave nagato the sharingan in the hope of it becoming the rinnegan and when nagato watched his mother and father die he awakend the rinnegan.
Remeber tobi included nagato in his plan but since he got the rinnegan it seems he does'nt need him so why give him the rinnegan in the first place? While i guess my theory covers that.
