Okay, so we all know that this Tobi person has Hashirama's cells, has Space-Time jutsu, and has the sharingan. We also know that he has a close correlation with the Zetsu plants.
My theory right now is that Tobi was created by Tobirama, the Second Hokage. The reason I say this is because Tobirama had been the first to develop the Edo Tensei, although an imperfect version. I am currently wondering if he had attempted to bring back his brother, the First Hokage, and Madara. I wonder this because it seems that the two are the most obvious choices for bringing back. We know that he had stopped his research after it was deemed forbidden but what if before that happened, he had gotten a reason to stop?
He may have used Madara's body, the one that was dead at the Valley of the End, and had taken those cells along with the cells of his brother to create an Edo Tensei resurection of the two. Although in the midst of it, a new edo tensei was created, one that would have both the cells of the First and the sharingan of Madara. However both their powers were much weaker due to the fact that they would be competing for dominance over the body.
Along with the Tobi that was created was one plant-like person that was created from Hashirama's cells, most likely a previous experiment that went wrong.
Tobirama would use two souls for this transaction, most likely a rogue S-Class ninja and a small boy from Konoha. These two would make the personalities that Tobi would have in the future. Tobirama would name this after himself as to give him a legacy worth remembering but Tobi was still in the internal struggle between Hashirama and Madara. Madara would take over and free himself from the lab that Tobirama would have kept him at, or the test tube (xd) and he would free the plant-like person, which had been one full white plant at the time.
Tobi would leave the Leaf Village and devise his own plan to change the world and become "whole" again as his mind was corrupted by Madara's cells. He would also experiment on Zetsu and attempt to make him stronger, the result being the Black Zetsu, a large mix of Madara's cells infused into the Zetsu. As Tobi got older, he noticed that the Edo Tensei effects slowly wore off and he actually began to age and needed a way to become full again. He knew that he would need to use the Rinnegan (for something, not sure what at this point.) and he would seek out the Uzumaki family. He would find Nagato as a young child and did something to give him the Rinnegan. (The reason he knows how is because of the Madara's cells that actually gave him memories of when he was alive.)
So in conclusion:
Tobi is Tobirama's failed experiment of Edo Tensei.
