I've been thinking about it for some time, and after some research into the topic of the Sharingan I've determined that Tobi has to have the Mangekyo Sharingan, and more than likely the Eternal Mangekyo. Why? Tobi's ability to transfer himself and others to an alternate dimension, then to a different location, and his ability to move parts of his body out of existence have to be Mangekyo abilities, unique to Tobi. Things/persons/himself suck into his eye, dictating that at least some of his unique abilities are most definitely Sharingan abilities, without a doubt (The ability to make things pass through him is debatable). Given his mass usage of the technique, we have to infer that his eye is eternal. Each Mangekyo user has had unique abilities. Also to further clarify, no regular Sharingan has unique abilities, only the Mangekyo gives a Sharingan user unique abilities, unless you count its evolution, the Rennegan.
So... why haven't we seen Tobi's Eternal Mangekyo? It's likely because he does not need to activate it and keep it on for extended periods, and drain his chakra faster, when he likely does not have the Susanoo (anymore), especially after his usage of Izanagi against Konan (No Sharingan user has been shown to keep their Mangekyo constantly active). Also if I may make a note, Tobi only likely has the abilities shown as far and Tsukuyomi, and these abilities do not require him to keep it activated like a Susanoo would (And so Kishimoto can keep it a mystery). Going further about the Susanoo, if he did have a Susanoo before that, he never had to use it because of his other Mangekyo abilities, which have a significantly lower chakra drain than the Susanoo. The only battle he has been in the past that he may have needed a Susanoo was against Minato, whom he severely underestimated. Activating a Susanoo while falling to the ocean floor against Konan was not likely possible. His battle against Danzo's body guards was child play.
Also... notice that Tobi had absolutely no fear of Kabuto and his edos until Madara Uchiha was shown...
And obviously... his immense knowledge about the Rennegan, Sharingan, the Ten-tails, etc. should have allowed him to at least achieve a regular Mangekyo by now, especially if Kakashi could achieve it. Clearly Tobi has suffered a lot of pain, which would allow him to achieve the Mangekyo... someone who has suffered a lot would only declare himself as no one, dictate that there is no hope, etc.

Not to mention, Tobi's collection of Sharingans was huge, and it is semi-hinted and denied that other Uchiha also had the Mangekyo. ...it's hard to tell though as Kishimoto never really showed too many Uchiha in combat mode. Itachi said that Sasuke would be the third to achieve the Mangekyo Sharingan, but this number is incorrect... Izuna, Madara, Itachi, and Shisui... That would make four before Sasuke, and assuming Tobi ever showed his EM to Itachi, it would be five (How else could Tobi have convinced everyone that he is Madara and not some random Uchiha?).
I didn't make this point initially, but Tobi's and Kakashi's Sharingan techniques are exactly the opposite. Tobi has to touch a person or item to warp someone into his dimension, and Kakashi has only been shown practically destroying things or people from a distance. And here's a thought... what if Tobi's MS is eternal and because its Obito's (It's likely crushed, but anything is possible) other eye, Kakashi's eye is also eternal... has Kakashi ever complained about going blind? He's used his technique A LOT.
