Tobi is not using the rinenggan because he doesnt have enough chakra. Remember when Naruto said Tobi looks like tired and weak.. And i think summoning the gedo mazo requires a hell lot of chakra. NOt to mention tobi is fighting with kakashi, gai , killah bee and naruto.

I think the reason he doesn't use rinnegan is because he needs to much chakra for using it, CT is one of the strongest jutsus, how do you expect for him to use it after he used the six paths that took to much chakra, if he uses rinnegan yet he would be out of chakra in notime. He was using Rinnegan to share field visions, controlling the Tailed Beasts all at once.
He surely must have a hell of a chakra.
