my thoughts are that obito as he is now was passed on the name, tech's, ideology, personality from another. this would explain why minato (a good sensor ninja) could not sense 'tobi's' chakra from the their fight.
this would explain the strange timeline, changing masks etc
you can't kill an ideology.
pretty quick theory with holes, but the general idea is there.
