After this DBS episode, I was confused about the timelines and how they are created in the first place. But after struggling with it for two days, and after considering all theories regarding, 2, 3, 4 or 5 timelines, I have come to the conclusion that nothing can ever make sense.

The best explanation came from the 3 timelines camp. According to this group, the three timelines that exist are Black's timeline, dead Zamasu's timeline and Future Trunks timeline. Though fragmented, there were two major lines of thought from this camp. The first one being, that the timelines are created due to Trunks travelling back in time and the second one being, that the timelines are created due to Trunks and Whis' actions. After giving it a lot of thought,I have found that neither one makes sense.

If it were Trunks' actions that created 3 timelines, Black could not have known about Goku. Zamasu gathered super dragon balls after Goku beat his ass. Then he became Black and travelled to future Trunks' timeline. This forced Trunks to come back, which further led to Goku fighting Black. This cannot happen as cause (Goku fighting Zamasu) is the reason for the existence of Black. It loops around and argument are utterly nonsensical.

If it were Whis' actions that created timelines, similar things would have happened when he re-winded the timeline after battling Frieza. If so, then why did Trunks reach this timeline and not the one in which Earth no longer existed? There is no reason to justify that why Trunks came here and not there.

This line of argument lead me to conclusion that this timeline mess has gone too far, and there are major plot holes which cannot be solved by any theory. But what I realised was, that these plot holes came to existence much before DBS even started. Trunks visited the past and destroyed Frieza and thus the timelines diverged, then he returned to the future. AFTER this point, Trunks should not be able to travel to the divergent timeline and should only be able to travel to the past in his timeline. After this, Cell jumped two timelines. The time machine is not only jumping time, but also timelines. This makes no logical sense and this the root of all the confusion. Hence, I conclude that there are and always will be plot holes.

Trunks didn't create a divergent timeline, it's always existed. Within DBS' line of thinking, everything is always happening in different timelines. In one timeline, Goku would be a kid again in the tournament and in another, he's an old man. Every moment is occurring concurrently.

Trunks can access the right timeline because he visits exactly X years in the past.

This arc absolutely created a Paradox within itself, but it isn't really confusing when you lay it all out. There are only 3 main timelines to keep track of, which is as you mentioned: Trunk's timeline, Black's Timeline and the Timeline we know.

Though I can only HOPE that this entire arc's purpose is to do away with the alternate timeline's FOR GOOD. Omni King gave Goku a ****** bell to summon him whenever, and considering just how much crap this arc has introduced in terms of complications with alternate timelines that I can't help but wonder if in the end Goku is going to summon Omni King and he is going to erase all alternate Timelines. I really hope that is where we are heading, otherwise this arc just caused more headache than its worth.

I agree that DBS guys want us to believe there are 3 timelines, but how those timelines came into being is the real question.
