Chakra is a force that is in every living thing it is a mix of ones pyschical and spiritual energy that is spread through out the body in the chakra network similar to veins with points through out known as tenketsu point that control chakra flow.
ninjutsu is well alot of things but in general its the use of chakra to do things that are otherwise impossible.
Kekai genkai are abilitys that are geneticly passed on such as sharingan (which is a doujutsu variety)
doujutsu is a form of ninjutsu that affects the eyes with most of doujutsu being kekkai genkai. (( techniquely the rinne isnt a gekkai genkai its just the combonation of ashura decendants dna and indra's ))

So you are right, I'll just go straight to the last part which is the Sharingan.
Sharingan is quite weird, you activate it with the love of someone and the will to protect someone, but then, to develop it, you have to leave this love behind.

the only one you went into detail was the genjutsu part.
Yes the 1 tomoe can pierce through d-rank and below genjutsu.

Matt angry and puking as images he whould never see again popped up into his vision he realized something about this torture this is a test and it cant be real none of it is hes trying to overcome me to see if i can resist its all a test. suddenly his racing mind becomes a void of white.Matt struggles to stand at first then stands resisting the taunting priests power.As Matt finnaly stands up he appears infront of the preist who was distracted luaghing with his eyes closed shouting tuants and punches him in the gut with all his strength. Enough with these games i'm here to awaken what is mine not to be reminded of my sins.

As you punch towards Priest who is laughing but actually is quite aware of you, he would grab his right hand and in a burst of raw speed, appear behind you making your right hand now bent backwards. Your left hand too would be back within that moment Priest moved. He had grabbed both arms, pulling them backwards and leaning his right knee on your back. He would snap both arms and kick you away.
The pain would be unbearable. Priest amplifies his killing intent further making you see him as the devil himself with fire all around. It seems you died and now in HELL
Now that you have no arms, what'll you do. Do you now accept you are weak?

As Matt's punch is about to connect suddenly everything went to shit in his already wekaened and quite painful state the priest tricked him and broke both of his wrists and dislocated his arms and possibly slipped a disk but the pain just slipped away as matts true dark self slipped into play.
Sure i'm weak but so is everyone , because in this world lives will be lost, wars will be fought , and buildings destroyed, and there is nothing anybody can do to ever change that.sure people can rebuild , they can fight , but in this world nothing will last. peace will be broken , people will continue killing , and the suffering wont stop.See this jutsu that's making me see hell has no affect because we are all satan and this place , this world that we call home is our hell were we are forced to suffer for all of our meaningless lives.

I continue to torture the fellow. Before he even realise it, due to the trauma he had gone through, The uchiha's eyes would have turned and a red comma would be seen around the red pupil.

after the injurys being treated and the injuries he made while trying to train while his bones were not healed and after some time in the pysch ward and court appointed therapy along with getting used to shari, Matt returns to the training grounds where he hopes to find the lunatic priest.

Priest was surprised to see Matt once again. Seeing from his appearance, it seems he has recovered from his injuries. How time flies! Priest could recall the time he used him as a punching bag. He made a nice training material of him. A faint smile grow on Priest face as he talks.
