We know that, Kaguya was the one who ate the forbidden fruit and hence was the first one to use chakra.
Then she gave birth to the son, who was born with chakra already inside his body.
He was the one who unveiled the secrets of chakra, in short he took chakra usage and hence ninjutsu to its utmost level.
But did he give his chakra to the entire shinobi alliance? Answer is no.
Because manga doesn't say it anywhere, and I don't see a possibility of chakra being passed down the same way Sage received it, as manga itself says that sage had only two sons, and it contradicts the basic theme of manga, Yin-Yang or 'duality'.
Also, sage is described as the forefather of shinobi's but not their ancestor, and this can be obtained when looking at VIZ scans.
This clearly denies the ‘direct descendent theory’.
Now, let's get back point to the point, how Shinobi alliance got chakra, and my 'thought'.
For that let's focus on a particular panel of 'Shinju' chapter and which is this,
'Kaguya gained the holy power and subjugated the war', you can see Kaguya with rod like structures between her and the mankind, as if Kaguya is giving those 'rods to them'.
Kaguya used the war to subjugate war, subjugate=make someone subordinate, bring someone under control. We all know that in NV, wills are the effective way to subjugate conflicts, such as 'will of Konoha', which kept Konoha united. What if Kaguya passed down her will of peace, through the technique similar to will manifestation (using rod, note similar to) and hence passed down her chakra, the similar way chakra transmitted using black rods? It isn't impossible from my point of view, and hence seems to be possible explanation to how mankind received chakra.(Probably she even wanted to unite mankind against Juubi??)
