I will write this as a story or something like that.
Okay, the Moon eye plan was a plan of Madara and his brother Izuna. We all know that in the final battle between hashi and Madara, Madara survived. Then he and his brother stored Hashirama's body and made zetsu out of it. After that Madara activated rinnegan which they implanted to Nagato...and He (Madara) died. But before his death they planed about everything (i.e. reviving him via Nagato's rinnegan, Moon eye plan, Izuna claim to be Madara as a Masked Man to start a Shinobi War.etc).
Nagato activated his [implanted] rinnegan and trained from Jiraiya at the time of second Shinobi World War, which took place 20 years after the First War. (After giving Izuna's MS to Madara, Izuna impanted a random guys sharingan which enables him to controll things.)
After few years, Zetsu found Obito under the rocks and bought him to Izuna who was kinda old by now :| and was the "masked man". They cured [the completely crushed part of] Obito by Zetsu goo....and Izuna trained him, told the story of The Past, made him evil.
now, take a look at this:
This Masked man is Izuna, and after he showed his face Kisame..he also revealed the 14/15 years old Obito whose half face was crushed but now-cured..and Told him and that this boy will claim to be Marada (because he was old and they needed a new to be "Madara") and will be completing their Moon eye plan.
After that, this ObiTo fought Minato (but in real..Izuna was controlling Obito and that was the reason why Obito was so powerful - you know, he was able to do sealing jutsu, control nine tails .etc and this explains Obito's voice changed and why he said "I waited so long for this day)
Unfortunately, Minato was able hit Obito's zetsu goo side with resengan..
About 7 years later, Itachi came to sought help from Tobi..and the one who he talked was Izuna Tobi (still, ObiTo was with him..and zetsu)
After few more years Izuna Tobi died and Obito joined Akatsuki (and zetsu was the one who helped him to join)
Timeline:
- Consider "Naruto Shippuden Date" as 2000.. Madara and hashirama fought 80 years ago, so in 1920..got it?
- After some years (lets say 44 years) 1st Shinobi world War began in um..so in 1944. 2nd Hokage died in this war.
- Then after 20 years of peace and 2nd War, in 1964. The Sannin (they were 18 years old) fought Hanzo in this war. And Madara gave Nagato rinnegan 2 years ago, so in 1967
- Inbetween 1967 and 1982: Nagato formed Akatsuki, and Oro joined it
- In 1982 3rd Shinobi world War, lost Obito, Sasori joined Akatsuki
- In 1983 Izuna manipulating Mizukage, and Kisame (he was 16) joined Akatsuki
- In 1984 or 1985 Obito vs. Minato
- In 1991 Uchiha massacre, Itachi joined Akatsuki and became Oro's Akatsuki partner.

Yeah, Kishi can disapprove this anytime, but this is my thoery.
Phew, at last its over.. Now Izuna = Tobi fans and Obito= Tobi fans are happy ^^ :flaw:

- How can Obito learn how to control Kiyuubi, sealing jutsus and grow up within 1 [or 2] years?
Izuna did it - he was the one who helped to awaken Obito's MS.

- how come Tobi's hair be long when he controlled Mizukage and short while he fought Minato, and long again when he met Itachi?

- Noway Obito would be able to give Nagato rinnegan.
He didnt, but Madara did.
