I think you Are right with your last two options. Yin Kurama will get black zetsu out of Obito. Obito is just about to transfer Yin Kurama to Naruto when Guy and co., arrives with the sage's tools. Obito and Yin Kurama tells Minato to infuse the chakra from the tools and Yin Kurama's chakra into Naruto to make him the Sage of Six Paths as well as Madara. Madara will have of the Juubi's power, but Naruto will have a complete portion of Kurama and the other beast, plus unlimited sage mode.
