Well seeing as how after the danzo fight, (which happened almost 150 chapters, almost 3 years before the obito reveal) we see Tobi gush zetsu goo out of his arms, it was fair to assume zetsu was involved.

TBH Kishimoto isn't that skillful a writer. PPl on the base look way to far into things and chances are he ends up picking the most obvious choice.

Only thing that came as a surprise is rins death but even then it doesn't make sense since yagura was the 3 tailed jin at the time and wasn't being manipulated by anyone(madara being stuck in a cave)
