OK, so I was thinking for a bit and I came up with a theory as to why Kakashi killed Rin.

I think the Mist experimented on her body. This is where "Experimental Bodies" comes into play. I think they wanted to send her to Konoha and activate something in her that would help them gain the upper hand, maybe even in the war, kinda like she was a sleeper agent. She told Kakashi about it and asked him to kill her so the threat wouldn't be done. Kakashi reluctantly complied. Now that she's dead, the Mist doesn't want her body being analyzed by Konoha when her body is sent back, which is why they said "Don't let him take her body."

Yeah there's already a thread out there where most of us already said that they had experimented on her.
