So last week in Chapter 599 it was highlighted by Kishimoto that Tobi is in fact Obito. This caused many people to think Obito was only a vessel and its not the real Tobi.
Here is why I think the real Obito is Tobi:
During an interview with Kishimoto in end July, Kishimoto confirmed that Tobi and Madara in fact know each other.
The fact that they both know each other must mean that there is a possibility that there was two tobis.
Why two Tobis?
Madara initially started his quest to his dream the moon eye plan. He was the on who founded Akatsuki, recruited Kisame, attacked with the nine tail fox, and massacred the Uchiha Clan. (This is not a fact but my theory strongly supports that).
During the fight in the Kannabi bridge, when Obito was crushed. Madara must have seen Obito as a potential follow because he saw that he was a young Uchiha. Like Sasuke, a young Uchiha would be a good potential to have as an apprentice and to manipulate.
Between Tobi's body crush in the Kannabi Bridge and his 'first' appearance (with the orange mask). Madara took Tobi under his wing to teach about the Uchiha, his history, jutsus, the sharingan and make him understand the 'dark' side of the world.
As everyone here mentioned, I cannot see Obito attacking the village only one year after being crushed by the rock (30yrs-16yrs = 14yrs, age of death = 13). His fighting strategy and use of sharingan was outstanding which leaves me to think Madara was actually the Tobi with the (Fire flames mask)
There was also a part in the anime of 'Madara' controlling the Mizukage and a discussion of him and Kisame. 'Madara' the first Tobi was the one who established the foundation where Obito would continue from. (when kisame asked 'Madara' to show himself, he was willing to show himself to kisame which indicates to me there was a strong chance it was Madara who was Tobi 1)
Also, Kakashis MS was activated during the timeskip of naruto. It was a mystery as to how he got it. This points out to Obito maybe having done something big like killing rin during the time skip which would explain why Kakashi got it.
