For Jugo to be Shin's father all Kishimoto would have to say is that Orochimaru captured Jugo then experimented on him / brainwashed.
If Shin's father is Shusui then Kishimoto would have to explain more things as to why Shisui turned bad and its at least implied that Danzo took Shisui's arm. Ao says Danzo's arm and eye have Shisui's chakra which suggests Danzo found Shisui's corpse and took his right arm or this could be a false translation.

Jugo's nose and ears look similar to Shin's father and his mouth is very similar. I also found it odd that Jugo is not shown in the picture that Sarada has of Taka. Or it could be that Kishimoto just didn't care enough about Jugo to fit him into the picture.
Orochimaru gained all of Kabuto's knowledge so he may have been affected by Itachi's izanami and started to become more obessed by Itachi.
If this is true maybe Orochimaru brainwashed Jugo into thinkng that Sasuke has to be punished for killing Itachi.
I don't want Jugo or Shisui to be Shin's father but I could see it being one of them or a new character.

Also its possible for the black eye to be Shisui's eye that was repaired and it could look discolored due to being crushed by Danzo. maybe Obito put the eye in a jar to preserve it and then Orochimaru repaired the eye.
