This, may be a bit far streched, but I've got a Theory, about Rin's death.
If you compare this 2 pictures:

And here you can see that the masks of the Ninjas from the mist are very similiar to the one haku had.
Now let's rember what kakashi said...
He said that Haku had an mask, of an squad, which search for runnaway Ninjas, from their country, to kill them, and burn their body. WHat if Rin, was from Kimmimaros Clan, or from a runnayway, who lived in Konoha. Now the special forces, look for her, in order to torture, her and find out where the rest of them are hidden. The Powerfull bloodline, which allowed Kimmimaro, to sustain gaaras sand without a scratch, would be very percious. As well we know, that Kimmimaros, clan was slaughtered, because of the fear, from his genes.
THis would aswell explain, how kakashi, knew that masks, and would explain his behaviour. Either he killed her in order to defend the information and defend her from torture. Or she wanted him to kill her, saing Kakashis life, as they want nothing from him. THis would aswell explain why they want her body.
