Tobi was never Madara..... nor was it canonically true.. Tobi is Obito.. << However Tobi being madara was presented as a fact, until it was proven wrong by the manga itself. However, the story does not drive from Tobi being obito or Madara..Alright, I understand where you're coming from and what you're saying but I still do not concur my good sir; make theories about things not explained not things that are explained.
Tobi is Madara: This, as to your logic, was canon fact but was it true? No it was not - it was a sketchy area in this manga and the 'fact' turned out to be false.
Itachi is Evil & Killed the Uchiha Unnecessarily: This was also fact according to your statement but again was this true? No quite the opposite.
I believe there is more to a sketchy part of this manga - is this wrong? From my point of view, no. Kishi has proven that what appears as fact isn't always fact. He even made Itachi a quote regarding that.

The story of Naruto and Sasuke is based on 2 things, Senju vs Uchiha, Love vs Hate.
Naruto UZUMAKI = Senju/First Hokage
Sasuke UCHIHA = Uchiha / Madara
Now your saying Kishimoto is gonna pull a troll move and declare Naruto's mom's clan to be the superior clan and the start of all this? No.... That's like saying maybe Naruto's dad is someone else besides Minato.
And what was Itachi's quote regarding that? ;x
And how exactly is Zetsu saying Nagato is from the SENJU linage wrong? ... Thats the reason Madara transplanted the Rinnegan into him.. Madara read everything about the rinnegan and how to unlock it..... And he was right... Uchiha + Senju = Rinnegan.
So on exactly which premises are you basing your theory on? Because Juubi has shown no eye power.
