Perhaps Konan found out about it during a battle she maybe helped Obito in....
what battle could that be??? Perhaps it was a battle vs Yagura the 3tails jinchuriki.
we know Obito approached Nagato pretending to be Madara
and asked to let him guide him as the Rinnegan user...
since Pein became leader of the Akatsuki, its safe to say they were the 1st members...
then they Got Yagura as their first act ...perhaps Yagura put up a dcent fight against obito
and konan spied on him during that battle, and learned about his kamui...
obito gained control of Yagura(it was said that akatsuki started in the mist and thats run by yagura)
so it would make sense for it to be their first act or around that time to start Obito's Akatsuki
and met Kisame from there...

How Konan knew about obito's 5min Kamui
when i say kamui im refering to him phasing in and out of his demension

but she can also teleport with her paper technique and thats how
she followed him around spying on him kinda , maybe cuz Nagato didnt fully trust him 100%

and I bet he didnt, since he betrayed him so easily, well quickly after meeting Naruto....
then again, Naruto would have killed him probably, and/or Konan

naruto couldnt have killed nagato and konan in that tree, first of all that was base naruto in that tree not sm naruto and well all seen just how much chakra nagato had left by him resurrecting all the people in konoha he had just killed so its safe to say naruto did the best thing in that situation which was smooth talk nagato because we all seen what nagato did to kcm and bee at the same damn time so that naruto int he tree had no chance thats why he's such a good persuader

Nagato had nowhere to go, he was attached to the mazou, and he was dying already, reaching his limit
and what he did to naruto and bee at the same time he was an edo...
he was also weiry adn cautious of naruto as he kept pointing out that naruto was the 9tailsjinchuriki after all
naruto could simply get more of kurama's chakra

not automatically in a fight , but tobi always left from talking to nagato via kamui, and they would stare at him aimlessly
wondering about him, but i know i could elaborate i just wanted to get rid of this one so i released it, im working on another one
